After Skye try's to help the team by hacking shield and finding out there wasn't an extraction plan Coulson and the team ice her out a little.

when Colson finds out she also lied by the reason being on the bus and the fact that she wants to find her family he completely ignores her and the rest of the team follows and ignores her as well.

A little while later there was a mission a classified mission that Skye couldn't be up so Coulson and his team left her in a village In Texas but unfortunately Skye got kidnapped but the team just thinks she ran away.

They target her as a terrorist when actually she's been tortured and fighting for her life.
