Lily first meets Negan face to face as she's stitching his throat closed after Rick sliced it open.

Negan doesn't see her again for quite some time. But he hears her. Her apartment is right above his cell.

He hears glass shattering, sobbing, and occasionally singing.

Negan hadn't ever met her because she kept herself hidden. She wasn't with the group when they had left to take Maggie to the hilltop. Though she was one of the folks who had gone with a group to kill the Saviors at an outpost before that. She had been with Rick's group since Woodbury.
