Kotone Shiomi wakes up 10 years later and finds herself in the futuristic city of Ayanagi where she meets a young boy named Shin Kanzato, who unknown to her is a key to her new journey. Kotone and Shin now work alongside a new group of persona users to combat a rogue group of users known as the Marebito and to uncover the truth behind the whale which is an entity coming from the sea of souls.
